I'm trying to use the pbeTransportFoam solver, and it works, but I keep getting this warning. The warning messages makes the log files become huge.

How can I tell the solver to use Gauss quadrature?

You cannot force the solver to use the Gauss quadrature in the fluxes, since it is used only in case the Gauss-Radau quadrature is not possible, in order to maximize the number of moments that are preserved by the NDF reconstruction.
However, you can comment the instruction that prints that warning message, in order to reduce the size of the log.
